I just ran some tests in one of my files and the CYS doesn't change position in relationship to your part in machine simulation. I dont see why you need it to. This isn't why you are getting bad code. Something else is wrong either in the way your file is set up or your post.

I'm trying to simulate a g-code file programmed outside of NX. I even tried changing the simulation settings to make the part stationary and it still simulated incorrectly even though the CSYS appeared in the correct spot.

The CSYS cannot be part of the part component of the simulation, so that is why it doesn't move along with the part during simulation.

 

You would have to add the CSYS to the kinematic model as a component of the part component to have it move during simulation.
