First off, how are you making these holes?
If you use the Moldwizard pocket command, you can change the colour of the surfaces of the template model that make the hole, by default these are o layer 99 and reference set false. You may then need to change the modeling preferences so that the hole surfaces will inherit the template surfaces properties.
Another way is to select the feature either on the model or in the part navigator and part history, right-click-mouse and you have the option 'Assign Feature Color'.
As to modeling the thread major diameter as the "hole" diameter - you can do this with a UDF (user defined feature).
Short of doing that, maybe use counterbore hole, and set the cbore dia & depth as appropriate for the thread.
