I am 5 maintenance packs behind, maybe more on some machines, on installing these updates. Any suggestions on how to do this programmatically? I'm guessing there is some batch file code to do this? Also, does the most current pack contain everything that is in previous packs?

Install the latest maintenance release (MR), it includes all the updates to that point. Don't bother installing maintenance patches (packs?) (MP's) unless it addresses a specific problem that you are experiencing.
To answer your other question
MRs and MPs are cumulative
So MR3 includes everything from MR1 and MR2
And MR1 MP6 includes everything from MR1 MP1 thru MR1 MP6
So you only have to install the desired MR (and optionally one MP)

I am using WPKG to deploy software and I am executing run_ugsupdate.exe to install the MR or MP.
Make sure to change the command line switch from /p to /d in the INI-file for silent installation.
