When using EPM-check-object-property handler, the popup error message is usually not very user friendly. For the first time user, it is hard for them to start the workflow since we plan to put it at START stage of START. If they are not all filled out, the workflow won't be started.
So my question is where and how can I set that error message, like "please fill out all the properties listed below to start this workflow".

I usually do not add such rule handlers to the start action and instead add them to a separate Validation Task where the error path takes the user to either a Do Task with a better error name and instructions or a generic Task where I add a notify mail handler to send the user a detailed email with reason for the error and instructions to fix the problem.
Thanks for the advice. I followed your advice. Came up with the workflow like this.
One problem I had is where should the "fill in missing attr" task output go to? I am assuming it will be a closed loop until all the properties are good.
The path in the figure between validation task and the task seems not work well.

You'd want a 'Do Task' instead so that the user see it in their inbox.
